I am using Windows 32 bit.

1. I plugged my PS3 controller via USB.
2. I downloaded, extracted then installed MotionJoy.
3. I restarted my computer and pressed F8, then selected disabling driver signature enforcement.
4. I opened the DS3 Tool and selected Driver Manager. I then selected the hardware and clicked load.

I got the following message:

This may take a few seconds. Please wait a moment!

Well, it's been half an hour and I'm still waiting. I'm getting fairly impatient here as I'm dying to play Need For Speed Underground 2 amongst other PC games I have.

Any advice?

1) not need F8 to disable driver signature enforcement for ver 0.6.000+
2)Try to run DS3_Tool as administor(right click the DS3_Tool.exe icon and select run as administor) or use Device manager of Windows to load the driver(refer to http://www.motioninjoy.com/game-blogshow-5.html).

Did you try using local mode to install the drivers? (see wiki for install instructions)

I uninstalled it, and installed it again. It's now working. :) However, the analog sticks wont work. It's not a huge problem, because I can play GTA San Andreas using the D Pad but I'd just prefer to use the left analog.

Enable the PS3 profile in the DS3 Tool to get the sticks working.

I've already done that.

DS3_TOOL may can't change the profile after runing "load driver",You can try to exit the DS3_TOOL and restart it.
